2000s–2017[]

The logo of Kaya FC uses the Pan-African colors which is sometimes linked with Rastafarianism; The founders of the club are a fan of Reggae music. The crest is circular in form with a football with green, yellow, red, and black colors at the center. At the top of the ball is the full name of the club "Kaya Futbol Club" in italic and at its bottom is the year of the club's establishment, 1996. The 31 stars encircling within and near the red border of the crest signifies the age of Lupoy Bela-ong, one of the co-founders of the club when he died. Bela-ong died in 2002 while delivering the club players' uniforms in Quezon City.

The club is established in 1996 and there is no information currently available regarding Kaya's logo prior to 2002. The year of adoption of the crest below is also uncertain because it is possible that the logo was adopted in the year of Bela-ong's death or a year or more later.

When Kaya changed its full name to Kaya Futbol Club-Makati, only minor modifications was made to the crest. The text "Kaya Futbol Club" remains unchanged except that it is no longer italicized. The year of the club's foundation was moved inside the ball; at a black hexagon adjacent to the bottom of the central hexagon. The text "Makati City" was added at the bottom of the ball to acknowledge the club's new adopted home city.
